If this is the case, you're going to have to lift the shingles off of the roof carefully by using a crowbar in order to remove the nails. You should then nail the shingles down according to local regulations, working from the bottom up.

For smaller jobs, it might be possible for you to use some repair tape along with spray foam in order to seal the problem, if only temporarily. For larger jobs, you generally have to cut an area out around the problem spot, put down an oversized piece of aluminum using roof repair paste and then completely cover the aluminum with the paste. It may not be the prettiest job in the world, but it can keep you dry.
